Site showing yellow exclamation after threat has been removed

My client's website www.raproom.org is still showing a yellow question mark after I removed the possible threat several weeks ago.  I have resubmitted the website to SiteAdvisor twice, and no change to the status has been made.  I updated their WordPress version as well as all plug-ins and removed a potentially malicous script from the theme file.  I also ran a site check and no threats were found.  Please review this website again so the status can be returned to Safe. Thank you.

I can't re-rate the site, none of us here can. You need to contact TrustedSource and ask for it to be re-checked and re-rated. Before you do that however, two things : you're on a shared GoDaddy server with other sites which are raising warnings. That is likely to give your site a Yellow warning as being potentially liable to infection if the server has been hacked. Also, what WordPress version did you upgrade to? Sucuri says the current version is 3.6.1. which is not the latest (3.7).

The Trustedsource URL you need is https://www.trustedsource.org/en/feedback/url - enter SiteAdvisor and your site name. Your site is currently 'Uncategorised'.

Thanks for your help with the Trustedsource URL.  I guess WordPress has released a newer version in the past two weeks.  I will update it again before submitting the website to TrustedSource.

I did some further checks and your site looks clean. It's the other sites on the server which look to be the problem - 137 or so, and of those about 20-30 are raising warnings. That looks quite a bit higher than you might expect for a shared server, so maybe the server itself got hacked.

Edit - One explanation for the warnings is that these sites are sending spam. The IP address has certainly been on the radar in the past year for spam-sending, so if the IP address was blacklisted (it's not now) that would be a historical flag that won't get deleted until the server has been spam-free for some time.
