Making download from site okay and secure

This site is a secure remote server that everyday we connect and download applications to run our EHR/EMR health "Electronic Health Recording" system.  So any application downloaded to be executed from this site is Okay and secure.

MacAfee as soon as we click to download the apps from this site kicks in and removes the application and we have to do the download multiple times to get the applications running.  I could not go to the Firewall to mark them as secure app.

AllScripts is a company who sells and runs an Electronic Health Recording system and a lot of Doctors and Health industry connect to it daily.
